Anonymising entire R projects can be very difficult, but we did that for this Proc B paper by using the Github for development and then OSF/Zenodo for archiving and sharing specific anonymised versions.

TADA! Simple guidelines to improve code sharing

That's a great Q. Github's great for developing code, but isn't well suited for archiving versions of code for publication/review. Other platforms (OSF, Zenodo) are better suited & allow you to share anonymised versions for review (we talk a little about it here: doi.org/10.32942/X2D...)

Our study assessed data and code policies in eco & evo bio journals, and we found:

1 - A lot of journals have data and code sharing policies that are confusing.

2 - Policies are getting stronger.

3 - When clear data and code-sharing mandates are implemented and enforced, they work.

That means sharing data, & code with published research AND during peer review.

But even at the better journals, submitting a manuscript is often confusing and tedious.
