Second, I don't think the name Sister, implies transness is 1 in a million. Not every clone knows every clone, and it could just be the novelty within her squad that got her named that way.
First, even if the clones are allowed to be trans, it could still be a rare expression due to being a genetic clone, being only mental age 10-13, being only ever raised for fighting, and a variety of behavior encoding.
They aren't exactly raised in an accepting environment that encourages self expression. There are also only a handful we know about that have expressed sexual attraction whatsoever for instance.
I think with Clone's being programmed both literally and psychologically as much as they are in lore, it's not unbelievable for there to only be a single one that is out as trans. There are probably a whole range of clones with individuality that doesn't get expressed due to being hyper suppressed.
