I'm guessing that the difference between a cube and a few dozen quads is completely negligible on modern hardware, while the overdraw, even with ideal z culling would be a larger cost

The NES can't really do animated tiles without one of the later memory mapper chips the cart. At least not the easy way, you could of course still go through the full screen tilemap and replace each tile individually but that would likely be slow.
