Not sure of the gradient/flow you are using but at lower flow it can often help to go to a lower ID on the emitter. That's solved a few problems for us, but not as extreme as what you are seeing.

Even just diluting the provided standards in your lysis buffer can be effective. I did that a few days ago with a 562 nm BCA assay... thought it was Thermo or Pierce, unsure now.
IonOpticks is my go-to for most things these days. And in terms of heater setup for Thermo instruments it's quite affordable.

Where are your issues lying? It's pretty easy to run it via FragPipe but most of the trouble with these kinds of experiments is in setting up controls etc.

New Astral news: The recommended PC for running ProteomeDiscoverer w/CHIMERYS running from Ardia is almost as powerful as the Ardia server itself... for some reason...
Generally this is done via PaSER/Bruker Proteoscape which works quite seamlessly via the HyStar queue. The PaSER diaPASEF search is based on an earlier version of DIA-NN making them quite comparable.
If Ardia asks me where John Connor is I am going to be very upset...
