I don't see this planet as a "wretched hive" stereotype. The "bad guys" haven't even taken it over yet. I see it more as a "desperate locale for refugees" type of place. Maybe that doesn't make it any better.
Characters are always more important than plot, anyway. Most plots are pretty basic, not to mention repetitive. Doesn't matter, so long as the characters are interesting.
Another possibility is they saw it coming and figured they had no other choice. It's not uncommon in warfare for one side to figure out what the other side will do and then let them do it. Think about it: This attack didn't harm any Federation planets or ships; it just isolated them. Could be worse.

I think it retroactively makes that episode better. I hate when really important stuff (not characters, necessarily, but *stuff*) is introduced into a series and then never brought up again. I kinda want them to make a fully-functioning Genesis Device, to be honest.
