Expanding on that, certain Mega Stones can only be found after the Ultimate Weapon's second blast (XY) or after Groudon/Kyogre awaken Primal energy (ORAS).

So perhaps in universe, those Stones aren't just being *found* after the respective climaxes, but are being *created* after each event?

Considering Mega Stones are theorized in universe to be irradiated evolution stones, made from firing the Ultimate Weapon, perhaps Mewtwonite didn't exist until after the second firing from Lysandre.

That way Mewtwo exists after its Mega Stone, not the other way around.
